Troy Jason Ruttley appeared in Dubblo Local Court on Tuesday morning charged with the murder of the 41-year-old mother who disappeared from Tamworth in August.
He made no application for bail and it was formally refused.
The 46-year-old was remanded in custody to appear in a Tamworth court in January.
Police are still searching for the body of Ms Morgan but allege she was murdered in Tamworth in August.
EARLIER: A MAN will front court today charged with the murder of missing Tamworth woman, Johann Morgan.
The missing mother-of-four disappeared from Tamworth on August 8, and was reported missing to police by concerned family members on August 16.
Strike Force Chiltern was set up by Oxley detectives to investigate the suspicious disappearance of Ms Morgan, and investigators confirmed they believed the 41-year-old had met with foul play.
Ms Morgan has not touched her bank accounts or used her phone since she went missing.
Following investigations, Oxley detectives travelled to Dubbo on Monday where they arrested a 45-year-old Tamworth man at a home on Yulong St just before 7.30pm.
He was taken to Dubbo Police Station and questioned by investigators before he was charged with one count of murder.
He was refused bail to appear in Dubbo Local Court on Tuesday morning.
The search for the missing mother has unfolded in several locations around Tamworth and has involved resources from across the state, including police divers, sniffer dogs, Operation Support Group (OSG) and Target Action Group (TAG) officers.
Three crime scenes have been searched by police as part of their investigation, including Ms Morgan’s Home in Cole Rd, another in Kenny Dr, and a burnt-out car that was found abandoned on the Oxley Highway, 17km west of Tamworth.
Items of interest were seized from each scene to undergo forensic testing.
On Ms Morgan’s 41st birthday on September 11, her family used a candlelight vigil to continue their search for answers about their missing mother, grandmother and sister.
Ms Morgan's disappearance and suspected death was also referred to the NSW Coroner in October, as investigations continued into her death.
OVERNIGHT: POLICE have charged a man in Dubbo following investigations into the disappearance of a woman in Tamworth earlier this year.
Strike Force Chiltern, comprising detectives from Oxley Local Area Command, was established to investigate the disappearance Johann Morgan, who was reported missing to police Sunday 16 August 2015.
A 45-year-old man was arrested at a home on Yulong Street shortly before 7.30am on Monday.
He was taken to Dubbo Police Station where he was interviewed before being charged with murder.
The man was refused bail to appear in Dubbo Local Court on Tuesday.
